NGS method development & characterization

Design sequencing around a defined question—and make the limits of every conclusion visible.

The analytical question

Define what the result means.

More sequence data does not automatically mean more analytical certainty. We support the design of NGS characterization studies from sample and library strategy through data review. The emphasis is on a traceable link between the scientific question, the method’s detectable features and the evidence needed to support a conclusion.

  • Identity and sequence heterogeneityAssess sequence agreement and supported variants against a controlled reference, with explicit quality and detection criteria.
  • Genome structure and integrationSelect appropriate read length, library design and analysis for structural questions or, where relevant, integration-site profiling. Sampling and method bias affect the result.
  • Unresolved findingsReport difficult regions, poorly represented molecules, ambiguous mappings and signals requiring confirmation. “Not detected” is a statement about the tested sample and method.

Potential workstreams

How we can help.

The final scope is agreed for the product, development stage and scientific decision.

Study specification

Define identity, integrity, structural or other sequence questions separately; map each to its reportable output.

Library and platform strategy

Assess enrichment, sample preparation and short- or long-read approaches for the features that matter to the product.

Quality and controls

Specify extraction and library blanks, positive controls, reference materials, coverage criteria and orthogonal follow-up.

Bioinformatics requirements

Define reference and database provenance, versioned analysis steps, filtering, thresholds and review rules.

Data interpretation

Review evidence supporting variants and structural findings, including mapping ambiguity, contamination signals and potential preparation artifacts.

Viral-safety scope assessment

If requested, assess requirements for a separately qualified or validated intended-use application; routine characterization is not assumed to meet them.

Consulting deliverables

What you receive.

Depending on the agreed engagement, outputs can include:

  • A sequencing study and provider specification
  • A bioinformatics requirements document
  • A quality-control and reporting framework
  • An annotated technical interpretation with evidence limits
  • A prioritized orthogonal-confirmation plan

These are proposed advisory outputs, not claims of completed experiments or validated performance. Laboratory execution and provider responsibilities are scoped separately.

Scientific boundaries

Consensus identity does not establish that every molecule is intact. Coverage is not equivalent to validated detection sensitivity, and a detected sequence does not establish infectivity. Characterization NGS is not automatically validated adventitious-agent testing.

Common questions

Should the study use short or long reads?

The choice follows the analytical question, required resolution, error profile, sample characteristics and control strategy. Some questions benefit from complementary approaches.

What does “no sequence detected” mean?

It means that no qualifying signal was detected under the stated sampling, preparation, sequencing and analysis conditions. It does not prove complete absence from the product.
